If You completed the storyline before doing the convenant mission you can still have covenant as a settlement if you stealthly kill everyone at it without being detected (use a silenced sniper) I did this when Nordhagen Beach settlement glitched on me, and was able to take it as a settlement after that Then there's the fact that sometimes Covenant will just no longer be an allied settlement without ever giving a message about it, and then you have to go do a Minuteman quest to get the settlement back. Not to mention the fact that there's hardly any room to build anything new. So, like I said, I almost always just ignore it.
